The tests are expected to continue till tomorrow, officials said.
Earlier, Defence Minister Nirmala Sitharaman met Abhinandan and also his immediate family members.
Abhinandan's right eye was swollen when he had crossed over to the Indian side at Attari-Wagah border.
After completion of the health check , debriefing sessions will be held for him, they said.
The IAF pilot had arrived at New Delhi before midnight yesterday and was taken to the Air Force Central Medical Establishment.
He was held captive by Pakistani armed forces on February 27 after his parachute drifted into the PoK border after his MiG 21 Bison crashed during a dogfight with Pakistani jets.
Before he could eject, Abhinandan brought down a Pakistani F-16.
